The youngster and his Spanish side went into the game trailing 2-1 from the first leg played in Italy last week.
Unfortunately for AS Roma, the team was reduced to 10 men after just 11 minutes into the first half when Mats Hummels received a red card.
Athletic Club took advantage of the numerical superiority to overturn the deficit from the first leg.
Nico Williams started the comeback for his team, scoring in the final minute of the first half when he latched onto a begging rebound.
Yuri Berchiche doubled the lead for Athletic Club in the 68th minute before Nico Williams equalised again in the 82nd minute to complete his brace.
Despite a consolation goal by Leandro Paredes from the spot in injury time, it was too late for AS Roma, with the side losing the second leg 3-1.
The result means Athletic Club progresses into the quarter-finals of the Europa League with a 4-3 aggregate win.
