Yuri Berchiche doubled the lead for Athletic Club in the 68th minute before Nico Williams equalised again in the 82nd minute to complete his brace.
Despite a consolation goal by Leandro Paredes from the spot in injury time, it was too late for AS Roma, with the side losing the second leg 3-1.
The result means Athletic Club progresses into the quarter-finals of the Europa League with a 4-3 aggregate win.
