Despite dominating possession, the 2022 World Cup semifinalists struggled to break the deadlock in the first half, heading into the break without a goal.
Niger struck first just two minutes into the second half, with Youssouf Oumarou giving his side an unexpected lead.
However, Morocco responded swiftly in the 59th minute when Ismael Saibari found the back of the net to level the score.
The Atlas Lions continued to press for a winner, but their efforts seemed to fall short. Just as it looked like they would have to wait for their next fixtures to solidify their qualification hopes, Bilal El Khannouss stepped up in stoppage time.
The 20-year-old midfielder delivered a dramatic match-winning goal in the first minute of added time, sealing a crucial victory for Morocco.
With this win, Morocco remains at the summit of Group E with 12 points. They will next face Tanzania on Tuesday at the Stade Municipal as part of Matchday 6.
